It looks like the problem was caused by the changes I made to add support for the IOEB control register. Since the only way of getting that register to work properly would be to implement all the other IOEB-related features and switch over to the IOEB-era memory map, I've just removed the IOEB code from PutValIO().
Also, there's another thing that might have caused you difficulty with your hard disc image - I made it so that the RISC OS version now looks for .arcemrc in <ArcEm$Dir> instead of unixhome. So that would have caused issues if you were using a size other than the default.
