If I understand your question properly. You are looking to move all of your objects from 'Base' objects to 'Custom' objects....to do that, highlight the object in question in Dev Studio (Multiple Selects possible) and right click on the object(s) and say 'Convert to Custom', this will move them from the base layer to the Best Practices layer.
