I agree with Jason on this. For custom installations it's easier to convert Unmodified objects to Custom directly using Dev Studio.
One tip I would offer is ... to include the 'Owner' field in the Object List Views for forms, active links, filters, etc. You will notice that most of the OOTB objects that you should not "Convert to Custom" will typically have an Owner name of (ARSERVER, ARSYSTEM, Demo, Remedy, Action Request Installer Account). Sort the object list by owner, and leave these objects alone.
