Perhaps I'm misunderstanding your problem, but couldn't you just go into the 
Admin tool and under Server Information, go to the Advanced tab and change the 
Email Notifications Web Path?

We have two servers (both version 7.0.1 patch 5 on windows VMs) set up in a 
server group.  When email notifications are sent out, the AR Server part of the 
link has the server group alias and the domain.  There are two domains possible 
for our servers.  We added the Domain-Name paramter to the ar.cfg to force it 
to use the domain we need (which is the one configured in mid-tier).  It 
doesn't appear to be picking up the domain that we entered in the Domain-Name.  
Does anyone know how we can for the email link (this is ootb box functionality 
for notifications in Service Desk) to have the domain name we want it to be 
instead of using the one on the application server?
