At my last position, we did what the others suggested and added filters that update the message as it went into AR System Email Messages to update the URL in the message with the correct server name. In so doing, I deleted the individually listed servers out of the server list. Everything looks good except for email notifications which still have the individual server in the URL. For the life of me, can't remember where that's configured, any pointers? Thanks!
