This format is only supported by the development version of ACT.  It
should work out which format the input file is in automatically.

The development version of ACT is available for UNIX:
  ftp://ftp.sanger.ac.uk/pub/pathogens/software/act/builds/act_compiled_latest.tar.gz
and for Windows:
  ftp://ftp.sanger.ac.uk/pub/pathogens/software/act/builds/act_compiled_latest.jar

Note that the order of the command line arguments has changed since
version 1 to allow for more than two genomes to be compared.  The order
is now:
  act sequence1 comparison_file sequence2
