I used the REST API to update the config file and this has worked - problem
solved.
Couldn't see any errors in the log file when selecting blank option in the
proxy drop-down and saving.

Simply editing the artifactory.config.latest.xml file will make no difference,
as it's just kept as a backup of the latest applied configuration.
To re-apply the edited config file, you need to rename it to
artifactory.config.import.xml and then restart Artifactory.
Can you try that please?
Also do you see any errors in the logs files when trying to remove the proxy
reference form via the UI?

So you're able to remove the proxy form the settings but it doesn't seem to
affect the replication task when it runs?

I'm a little confused here.
It's true that if a proxy is configured for a certain remote repository
definition, this same proxy will be used when replicating and there's no way to
exclude it.
But replication configurations are based around repository configurations, and
replications are in their most basic form automatic batch download operations
so in what case would you need to access a certain remote repository via a
proxy when resolving artifacts, but not when replicating?
Or do you mean that a default proxy definition is set to be used through out
all remote repositories, and you aren't managing to remove this definition from
a remote repository configuration that points to an internal instance?
