Hi Scott,
It seems that your issue is that you installed Artifactory version 3.0.4
$ARTIFACTORY_HOME in the same directory as the old instance (2.3).
Please notice that you need to install the new Artifactory instance in a
different location than the old one. see here:

After you installed Artifactory 3.0.4 in a new location, and in a different
$ARTIFACTORY_HOME, you can run the import again.
After the import process complete, verify that all of your artifacts are there
and then you can delete the **old $ARTIFACTORY_HOME**
That should fix the issue you described.

on the server's hard drive even though Artifactory is reporting the correct
nunmber of artifacts.
Is there anything I can do to free up the space on the hard drive? Was I
supposed to remove the old system ($USER_HOME$/.artifactory) prior to
upgrading?
