How much files are in your Spam/Notspam directory? The time rebuildspamdb needs for a run grows with the amount of spam/ham files it analyzes. So be shure that you don't use the subject as filenames for your spam/ham and set the maxfiles / maxfilesize to its defaults.
After that rebuildspamdb should run nightly in times of low CPU usage. 15 Minutes with high CPU usage is normal on my server. The time rebuildspamdb need will not grow to infinite if you limit the numbers of spam/ham files...
