This is only a guess, but I imagine that as long as he goes digital to the Transporter, then Digital to the Home Theater, then surround sound should be unaffected. I am basing this assumption on the fact that a properly encoded file on your HD can stream 5.1 through a SqueezeBox to a Surround Receiver just fine.
