Well, it comes down to what will give the least degradation of the
hi-rez format, and if you are actually able to hear the difference.

Downsampling to 44.1 kHz is a simpler process, so is less likely to
introduce resampling errors. However you will loose half of the data,
so it is no longer proper hi-rez material. If you use a squeezebox
which will downsample internally anyway, I think this is the best
approach.

Upsampling to 96kHz on the other hand is more complex, and needs more
sophisticated algorhitms, but if done properly it will retain better
the resolution of the original. So for use with a Transporter would be
my choice.

It should be fairly easy to test by doing both and then simply playing
them to see if one is better than than the other.
