My best guess would be that your clocks still aren't in sync... have you compared the two clocks on a scope? It will be really obvious - if they're not in sync, then one channel will show a steady waveform and then other will be blurred or dancing all over the place.
That would certainly be consistent with crackling sounds, although I'm not sure why you'd only hear it during track transitions and not while the music is playing. Is it possible that they're present all the time, only masked by the music?
