Squeeze center is running on your NAS I assume? Is it sending wav or flac to the transporter? I'm thinking that if you're transmitting flac to the transporter, your NAS might not have enough power to transcode from Apple Lossless to flac on the fly. I'd make sure you're transmitting wav's, that way you cut the cpu workload in half.
