OK, so first off FF/REW aren't supported for ALAC. However, you should of course be able to skip to next/prev with those buttons. The thing with the disappearing tracks usually happens when SC decides a file doesn't exist - it gets deleted from the database (hence the need for a rescan).
This sounds like something up with SC to me, I wouldn't spend too much time looking at the TP.
