this Yamaha has it Analog passtrough ? if not then analog connection would be meaningless ? How is volume controll done in the Yamaha ?
And if you do ANY processing, the sound would be digitized anyway, processing would probably include subwoofer filter and Equalizing, Any processed surround mode (Yamaha has many if i'm not wrong ) will be digitized. By that I mean the analog output from the SB will be converted to digital processed then converted back to analog, so heres the digital connection the rigth one. If you are using some kind of pure analog passtrough you can enjoy the DAC in the SB3. If you are curious hook up both cables for the different situations, you don't have to choose you can have both if you have inputs to spare. Then you can have optimal performance in both situations, pure anolog or processed sound, parties and stuff when you use all 5 or 7 speakers including sub. For simplicity when using HT amps i would use the digital input and run fixed output from my SB, but thats my opinion.
