That's exactly what I was thinking, it should work. It'll let you use the Fathom for the very deep bass. I can't think of any reason the auto room correction won't work. There are two catches. The first is getting the bass to cross over to your mains. If your mains are ported, they'll have a fourth order cut off, so I'd try the fourth order LP filter on the fathom. If they're sealed, they'll have a second order cut off, so I'd start with the second order LP filter. In either case, the damping of your mains won't be exactly correct for a butterworth or LinkwitzReilly, so some experimentation will be required to get the response in the cross-over region as smooth as possible... You'll have to play with the filter frequency and phase settings as well, to get it to blend smoothly. The second catch relates to the first. You're relying on the low frequency cut off of your mains. In an ideal world, you'd use an active cross-over to control the low frequency cut off point, damping and slope. This also allows you to shift the cut off up in frequency a bit. Removing the deep bass chores from a speaker will often make remarkable improvements to the mid range. That's one of the reasons many people, myself included, like the sound of a satellite/subwoofer combination.
