Well sure the software is working in the digital domain, but the signals it is analysing are analogue in origin (ie the output from my DAC).
You can sometimes hear the whole melody/music - but usually like it's been through a savage narrow bandpass filter! IF you hear a through-zero flanging effect, the sample clocks are drifting. There's a checkbox that can correct for that to some extent. The quality of the soundcard is not too important since it's the difference we are after...
