Only the designers could tell us for sure, but I think it is very, very
unlikely that either (a) there is digital signal processing going on in
the boxes (assuming we have replay gain, etc, turned off) or (b) that
the analog circuitry is somehow involved. 

More importantly, though, I don't see any reason to claim a priori that
"it's not just jitter related". Jitter can cause quite enormous
differences, especially if it is signal correlated and not just random.
I've listened to analog recordings of digital signals where jitter had
purposely been introduced, and it is not the sort of thing one can
easily miss. If you listen to a few different transports, too, you can
easily learn what kind of distortion jitter can cause. Try hooking up a
cheap DVD player to whatever DAC you use and get ready to scream.
