I can think of a few posssible explanations: 1) The PSU on the PC running SBS is slowly failing and is causing noise spikes that get picked up via the mains into your amp/speakers. Try pulling the plug on the server while the crackling is happening.
2) Playing FLAC puts much more wideband energy into the amp/speakers than playing anything with lossy compression via MYSB.com. Try reducing the volume on the TP (I imagine you have it set to max?) to 80 and turning up the amp to compensate. This would rule out any overload of the amp input stage (if the problem goes away). 3) The speakers need servicing and the crackling is a warning. Playing FLAC is more likely to trigger this. I know you said the speakers are fine, but when was the last time they had their panels replaced?
