It's not a small topic to cover, but there are few main points to give
the picture, both have their pros and cons and it depends on what kind
of game you want to create, your target and many other things. For our
lightweight social mmo planned to be web based and optimized (I will
personally optimize each image and texture as I already have pro
experience with optimization for enteprise level websites), Unity with
smartfox is the choice, as it offer way more especially with the new
upcoming versions of both. Still Flash based eventually with Smartfox
can be extremely suitable if you are going to build smaller sized
games plus  games where the market penetration of Flash is vital, and
this is quite important. In addition, flex sdk and away3d are free
whatever you do and earn with your project, while Unity is free but if
you want pro features you need to pay or make over a certain amount
you need to move to the pro version so you need to pay.

Personally Away3D is basically perfect for very small to small project/
budget, especially where market penetration is a must, virtually free
to whatever.
Unity is growing a lot, offers a different level of features, a lot
more powerful and a well-organized visual ide which is not a small
thing, but you pay the license for the pro and eventual high profit.

Both are great for their purpose.
