Eliseu, are you referring to the old-time Crypto- (or Hidden) Jews
(sometimes called by the slur Marranos) -- or openly-identifying
Sephardic Jews who arrived in Portugal starting in the early 1830s
(e.g., the renowned Bensaúde family)?

I've been told that the former -- who went through all the motions of
being Catholic, while still practicing traditional Sephardic customs
in the privacy of their homes -- were sometimes buried in family plots
in their own corners of the Catholic cemeteries, which supposedly
"everyone" knew was the Jewish section.  Someone I used to know swore
this was the case in Fajã dos Vimes (or was it Ribeira Seca?), São
Jorge, near Calheta.

For Sephardim (often from North Africa) who arrived in the 19th
century (following the victory of the Liberals over the Absolutists)
and lived as Jews, there were separate Jewish cemeteries.  I've been
to (the gates of) the one in Angra do Heroísmo, Terceira, where I
snapped a few photos; apparently, one can arrange to be admitted in
advance by contacting a caretaker, but alas I wasn't so organized.  I
imagine one could Google this online, although I suspect the most
reliable info is in Portuguese.
