I believe it is saying that Bartholomeu is the father of the baby. This looks like it says he is her "esposo" which I thought meant "husband" the same as "marido", but they didn't marry until 5 months later (according to your post) so maybe esposo does not necessarily mean husband.
If she were expecting when Antonio Francisco died I think it would say: "Jose, filho de Antonio Francisco, ja defuncto, e de sua mulher Anna do Rosario". I could be wrong. I've never seen a record quite like this before.
