I don't know if this is relevant to your situation or not, but issue 427 refers to https://github.com/backuppc/backuppc/issues/301 which in turn refers to https://github.com/backuppc/backuppc/issues/135 and in that thread Mr. Barratt asks what transfer method is used, the reason for the question being that incrementals will not recognize deleted or renamed files if the transfer method is SMB or tar. These will be recognized if the transfer method is rsync. Full backups also handle deleted files. Perhaps incremental backups are the issue? Maybe you could test that by deleting them.
