I have a question: once a player starts a mission, can he put it on pause?
For example, let's say that the next action is to navigate to a site. If the
player goes to another site, a message will say "this is not the correct
site". But if the player does not want to follow the mission and just want
to browse around some sites, I will keep popping the message "this is not
the correct site". What do you think?

Are you referring to something specific in the specifications page or in
the introductory mission code ?

For me the chat reacts to actions from the player in the game such as
clicking a button, hacking, . not to browsing only.

Now if we talk about hacking for example, if the player hacks another site
than the one asked in the chat, then yes there can be messages to warn the
player.

[Vlad] I'm referring to the missions in general. Basically, each mission
will have a script, a series of action that a player must execute in order
to complete the mission. If the player does an action that is not in the
mission's script, it will be warned that he missed the action. But what if
the player decides in the middle of the mission that he no longer wants to
execute it? Or he wants to do something else for a period of time (like
hacking other sites or navigating etc)? He will start to take actions and
all of them will not be in the mission's script and for each action the
mission will warn him. I think this can become annoying at some point. So a
"pause", or a "cancel" button for the mission maybe?
