If you are quarantining "clean" messages as well, then you should be able to train the bayesian filter to learn them as spam. At the moment that does not flag them as "spam" in the interface or even mark them as "learned". This is something that has been requested before (i.e the color scheme to mark false positives) it has not been implemented yet.
