Running OS X 10.4.10

Just updated BBEdit to 8.7 and my file groups are all messed up.

I have a very large Website, well over 2,000 pages.

I also have many "url shortcut" directories, directories with just a redirecting index.html file to make my urls more intuitive.

I had broken up the sites into about 15 different file groups, edited down to only include the files with actual content that might need to be updated from time to time. The different file groups apply to different subsets of my site.

8.7 wrecked these file groups, dragging in every file or folder within the main folder, making it much harder to locate a desired page for editing.

All of the file groups that work at the top level now have over 900 line items, without expanding any sub-folders.

The file groups in my commercial subdirectory have over 600 line items.

It also re-arranged the files in alphabetical order, rather than the custom order I had been using. That's a major bummer, as I had been keeping "work in progress" files at the top of the list so I could recall which ones needed work. Now that information has been lost to me.

I realize that the damage is already done, but I would like to be able to manually weed out the inappropriate files and folders from the file groups, but I can't because the "Remove the selected item" (circle with bar) icon is grayed out and inoperative!

The "Rename the selected item" (ABC) icon is also grayed out and inoperative, but the one I really need is the one to remove the files and folders that don't belong in the particular file group.

How can I get this to work?

I sure wish you had warned me in advance so I could have avoided this "upgrade"...it will be causing a huge amount of extra work for me, even once you tell me how to make it work. This has been a major disaster.
