The other person's reply already sent you in this direction, but to
help you be more specific, if this does help, here is an example of
how to save a file to the server (what I am doing so far, ...and there
may be more that I could be doing):

-after I edit my file then I use the keystroke which matches the file
command 'save to ftp/sftp server'.  In that dialog I navigate to where
I want to place the file and hit the save button.  (Before hitting
'save' click the bookmarks popup in the upper left corner (BBedit 9)
and choose 'add bookmark', name it after the directory structure, and
then next time you can just use that bookmark for that location on the
server instead of having to navigate.)

I am not doing this, but I think you can even keep *server* copies of
files in an open/saved project so you don't have to manually open them
to work on them directly...  (Myself I prefer to work on my local
copies and just saved up to the server when they're ready.. rarely
needing to open/edit a server copy directly)
