The basic rules is that only files that BBEdit can edit (or at least render) 
will appear in the project sidebar.

PDF files used to appear in the side bar. As far as I was concerned, it was a 
bug, not a feature. You couldn't do anything with them from BBEdit, and if you 
clicked one by mistake, BBEdit would beachball for about 20 seconds before 
displaying the raw internal code of the PDF in the editor window.

I breathed a sigh of relief when they went away.
