The magnifying glass button solved my issue. "Show everything" now lists both .txt and .pdf files in the project folder. Clicking the .pdf directly opens the pdf in Preview, which is exactly what I was looking for. Thanks!
Regarding importing files "cleanly", my scenario is this: 1) I have a xyz.pdf on Desktop. 2) I would like to bring it into a project folder. 3) Currently, I can drag the file and bring it into the BBEdit project folder. The file link is stored in the folder, but the actual file is not copied into the folder. The link points to the file on Desktop. I wanted to check if while doing 3), there is some option available to "copy" the file in project folder.
