Yes, this is the expected behavior.

If you go to the trouble of adding a (non-text) file directly to a project, BBEdit presumes you have some specific reason for doing so, whereas by default BBEdit will display only editable (text) files within folders.

You can however tell BBEdit to display all files within a project's file list (rather than only text files), by clicking on the magnifying glass at the bottom of the list, and selecting "Everything" under "Show" in the resulting popup..

Alternatively, you can make BBEdit recognize files of any specific type ("*.foo") as text by adding a suitable suffix mapping (e.g. "foo" to "Text File") in the Languages prefs panel.

[*Note* I strongly recommend you only add such a mapping if the unknown file actually contains editable text, e.g. please do _not_ use this option on PDFs, images, or other binary data.]


Also, is there a cleaner way to import external non-text files into a project folder?

Since I'm not sure what "clean" implies here, may I ask what you're trying to accomplish?
