You have to run the installer and deselect OCS then run it again and select Lync for the Collaboration service. There are also updated pre reqs for Lync, though I skipped those on my test server and it worked ok (I went back and installed them anyway just to keep it up to what RIM's docs specify). You can't have more than one instance of the Collaboration server on a BES so it has to point to one or the other.
