Yes, I used to see this a lot, but it went away in the betas a couple weeks before 6.5 was released. Similar setup - two SB2s, with SlimServer running on Windows XP Pro using ActiveState Perl. I have no idea what made the problem go away. What I noticed was that it was always either both Squeezeboxes would reconnect, or neither would, so it seemed to be an issue at the server.
In my case restarting the SlimServer (which I run as a service) would get the boxes to reconnect. Sometimes it took two, three or more tries. I was never able to get the boxes to connect using the remote, even though I tried going back through network setup and a few other things.
