Each server version comes with the associated firmware. If you switch between two versions with different firmware then you will be prompted to "upgrade" on first connection. What this really means is that it needs to load the correct firmware for that server version. The communication protocol between players and slimserver is shared between firmware and software so the two are very tightly linked.
