I think the thing is that when you use any software you should try to use as the type of usage it has been designed for, if you try to use it your own way it often gets complicated and frustrating. For example, maybe the organization works really good with iTunes ? Maybe the problem is just when you are trying to use the iTunes organization in other software and maybe this is a situation iTunes hasn't been designed for ? I suppose Apple has designed it so it works good with iTunes and iPod devices. I do agree with pippin that the synchronization step really sucks though.
