The workaround is pretty easy.

  
-  Open the web interface, go to Settings > Advanced > Performance >
  Automatically detect changes and disable it.
  
-  Shut down the server.
  
-  Delete everything in the cache directory.
  
-  Start the server.
  
It should now complete it's initial scan using the external scanner. 
You should then be able to set your Music Folder and other library
preferences and scan your library. (Make sure you set all of your
library preferences first, since changing the Music Folder will
automatically launch the external scanner.)

There are a couple things happening here:
  
-  The in-process startup scan is conflicting with the external
  scanner due to the exclusive locking of the database.  I'm not sure
  why this is, though, since with the default Music Folder setting of
  'My Music' (which is empty) a full library scan should take only a
  second or two.
  
-  The system is left in an 'is scanning' state, from which it can't
  recover by itself.  Aborting the scan doesn't seem to clear it, only
  deleting the database in the cache does.
