It seems than an overnight clear and rescan did the trick: all the File type: AAC tracks are now recognised as MPEG-4 and play properly. I guess the scanner uses custom-types.conf to determine a file type and then plays it as that whether custom-types.conf changes or not.
On the other hand the skipping in non-pure-audio files is broken, so I will report that as a bug. Thanks a lot for helping with this bpa!
