If some has Tracks with a Genre thats been used less than 3 times and these tracks have also the Itunescompilation Flag - than these Genres looks to be empty when browsing over the genres list.
I doubt the number of uses of the genre has any impact. But can you confirm that genres which are only being used in compilations would show up as genres, but result in empty lists?
