Which Version? i am using the latest lms and just updated to 7.9.0~1464697159_i386.deb - just changed (with an editor like you) some playlists and did a rescan for playlist.
The removed file from that playlist isnt shown anymore in this playlist - everything is fine. I just did a other check and paste one complete playlist into the former changed and all the new tracks are also shown. Do you change something that the updated file has the "old" filestamps?
