Yes, that's correct. Integration with current autofile usage of document info or relative paths would have to be worked out. To clarify my statement: you wouldn't be able to edit the path as a string of characters in BibDesk, or in a text editor. I think we could provide AppleScript functionality in BibDesk to manipulate the file locations to some extent. To answer Jason's point about icon size: size is user-specified, and layout changes dynamically. Rearranging is not allowed, but remove/replace/add is allowed.
