My current thinking is that you'd be able to access each file of an item and do whatever you want with it. You'd be manipulating files instead of paths, and telling the Finder to move them around; since BibDesk would be using an alias internally to track the file, the link should be maintained automatically. Alternately, you could get the file, manipulate its name/path/whatever, then re-set it in BibDesk.
