You shouldn't use the texshop paths, those are just scripts to run  
some common tex commands (and on my system plain wrong). You need to  
use the paths to the actual pdflatex/bibtex commands. Those depend on  
your tex installation. In my case it's /usr/texbin/pdflatex and /usr/ 
texbin/bibtex.
