You'll likely have the same problem, then. If you can access it with a WebKit-based browser (Safari, OmniWeb?), it'll store cookies in a common location that BibDesk would respect. Firefox almost certainly uses its own system. I'd like to improve the situation, but since I have unproxied access to WoS at work and no access from home, testing anything like this is impossible.
