Another solution would be to use the BibTex group field to organise your entries instead of BibDesk's groups. If you manually type groups into the Group field, you'll notice that a folder is created with the BibDesk folders, just with a yellow colour instead of blue. Once you've created the groups in this way, you can drag and drop papers into and out of them just as you did with regular BibDesk groups. And of course you can then filter against them in Smart Groups.
Unfortunately, as Christiaan mentioned, this is old functionality, so it's lifetime may be limited. Although I'm sure there were good reasons for this change, they are not obvious to me.
