Not directly. It would not be a good idea to just download the file, because at the time the bibliography info is downloaded from PubMed BibDesk has no way if knowing if you actually want to keep the reference or just have it as a search result or something. The extra overhead of downloading (large) PDFs and polluting the system with PDF copies would be a bad idea. If the bibliogra[hy info somehow has a URL pointing to the PDF you can use that to download the PDF from within BibDesk.
