There was a recent discussion of this on the mailing list---look in the archive.
In general, my procedure is to get the record, then get the PDF, then open the record in BD with get-info (double click on the main pubs table) and drag and drop the PDF onto the add-files are of the record. The PDF's go to the downloads folder (on Leopard, at least) and I have that in the dock as a "stack" so I can just click on the stack and drag the paper across right then.
