It also works in Journler, whose table view interface for journal entries is very much like BibDesk's reference list. Since both in Finder and in Journler the colour label is rounded and shaded whereas the selection is flat and rectangular there is no ambiguity. Journler has an additional label column which shows the label colour even when the entry is selected (why this 'ball' is not interactive to switch labels I don't know), whereas Finder does this with a little circle around the arrow (at least in column view, don't use the others). As for changing the label I'd suggest an entry in the context menu (as for attached files) and also a column like in Journler, but interactive. The advantage over the rating field for me would be: 1) it stands out more, 2) rating implies a hierarchy, labels don't. They're more flexible than ratings and one could mark e.g. opposing views of papers with colours. Or one could mark relevancy to a current task, etc. I guess this is a question of habits. I just found that I started to use Finder (and Journler) labels a while ago...
