That sounds like a bug in the prefs UI, then.  Try this:

quit BibDesk

defaults write edu.ucsd.cs.mmccrack.bibdesk "BibTeX Style" apacite

and launch BibDesk to try again.  If that works, it's definitely a bug in the 
preferences.

It's always been limited to the standard BibTeX styles, since there are so many 
others available.
