Dear Sebastian,

You already got a lot of help, I believe. Have you really no-one close by who 
knows how to work with TeX? Once you get going with the basics, many of your 
questions should vanish by themselves.  If nobody can help, then I fear there 
is not much else for you than read a good book on the topic. I recommend Kopka 
& Daly, 2004 (or perhaps there is a newer edition out). Don't try to customize 
anything, first. Try to get standard stuff working. Use TeXShop and read and 
follow tutorials. 

Understand, BibDesk is only there to manage .bib files and perhaps extracting 
citations to insert into your TeX file. The rest is all TeX stuff and has 
nothing to do with BibDesk and I guess mostly with getting going with TeX (I 
mean of course LaTeXing). I repeat, TeXShop is an excellent starting point 
offering lots of help. Oh, and keep your .bib file in the same folder where you 
have your .tex file.
