Not a problem. I've tested it on libraries of a few thousand, (mine is ~1,300), but libraries with ~10,000 articles can take minutes to import, which is problematic. This should "just work" in most circumstances, and you can fix it when it doesn't. BibDesk saves the full path of the PDFs in the bib file, and PocketBib then tries to guess what part of that path is relative to the Dropbox folder. If it fails, PocketBib asks you to manually locate a PDF that you try to display, and PocketBib will then use that information to guess the location of the rest of your PDFs.
