It seems not.  This is rather unfortunate.  As a quick hack you could run 
something like the following in a terminal:
mkdir temp_combined
cp ~/Documents/Math/Archive/*/*/* temp_combined/
and then drag all the items in temp_combined into iTunes's File sharing window. 
 Of course this assumes you don't have any files with duplicate names.  
Although the directory structure is different, PocketBib will still be able to 
locate your files.

If you configured unison to sync the files into PocketBib's Documents directory 
(on a jailbroken device just look for your .bib file you added through iTunes), 
then PocketBib would work fine.

It is possible to get more space with Dropbox, in particular using their Camera 
Upload tool will get you an extra 3Gb (https://www.dropbox.com/help/287/en).  
Note that you can delete the photos after you've uploaded them, and Dropbox 
doesn't upload duplicates, so easiest method is to upload a small number of 
files and then duplicate them.
